Yes "going Clear" is about Scientology. In 1966 Leonard was invited to John Starr Cooke’s house in Tempilon Mexico. John was a very charismatic guru (He's the Master in The Master Song) who later showed an interest in Marianne Ihlen when Leonard and Marianne’s relationship was having trouble. (sick in bed). Cooke was involved with Ron L Hubard the founder of Scientology, but I don't think Cooke was a Scientologist. Cooke taught Oneness.
Leonard probably never talked about that part of his life because of the contract you have to sign when you join Scientology. Cooke had a very interesting life and he's worth doing a search for. If you do you will understand the line "A numberless man in a chair"
