It's one of those questions that may get a different answer every time someone asked me, but just at the moment I'd say:

- Famous Blue Raincoat (which would be on any list, whenever I was asked!)
- The Partisan
- So Long Marianne

As you can see, I prefer his older stuff but if I had to choose one from each of the early, middle and later periods, I'd go for

- Famous Blue Raincoat
- Chelsea Hotel #2
- In My Secret Life

(in reserve:
Hallelujah
Dance me to the end of love
Tower of song
Anthem
If it be your will

I know that after answering to this question I'll feel like Nick Hornby's Rob Fleming, questioned about his top 5 albums, and hurry to change my choices

- Famous Blue Raincoat
- Suzanne
- Joan of Arc

1) Take This Longing
2) Famous Blue Raincoat
3) Alexandra Leaving

3 songs:
Start with Like a Bird
Middle: Sing Another Song, Boys. I would like LC to sing the lyric-less "Lah, de lah lah, lah de lah" for the entire concert till we reach a feverish pitch,
and then maybe end with Hallellujah
